Einfügen von Mutationen SOP 2012 13.04.12 SOP: Einfügen von Mutationen (auch im Sambrook Band 2, 13.20) sense/antisense Primer mit Mutation in der Mitte Sambrook: - mindestens re und li 12 bp mit match; Tm sollte 78°C oder höher seinverhindert falsches Primermatch ) - Primer sollten auf G oder C enden es gibt zwei Möglichkeiten der Mutagenese: 1.) Mutagenese primer wie oben beschrieben, anschließend PCR vom kompletten Plasmid 2.) PCR nur des zu mutierenden inserts mit 3 PCR-Schritten 1.PCR mit einem äußeren for Primer(mit Schnittstelle, um das Stück wieder in Vektor anschließend zu ligieren+rev Mutageneseprimer(siehe oben) Aufreinigen über Gel (um Primer zu entfernen!);Eluieren in 50µl (lt.Sebastian) 2.PCR mit for Mutageneseprimer (gleiche Sequenz wie der rev!)+äußerer rev Primer mit Schnittstelle Aufreinigen über Gel (um Primer zu entfernen!) !);Eluieren in 50µl (lt.Sebastian) 3. PCR von ca. 1µl (bei normaler Ausbeute) beider PCR Fragmente mit den äußeren Primern Auftragen übers Gel (ggf. noch PCR Produkt aus 1. oder 2. PCR als Kontrolle mit auftragen, um zu sehen, dass die PCR des gesamten Sequenzstückes geklappt hat); Aufreinigung; Verdau mit flankierenden Restriktionsenzymen, Säulenaufreinigung und anschließende Ligierung zurück mit dem Vektor Falls die 3. PCR nicht klappen sollte, kann man auch ein PCR Programm einstellen, in dem erst ein paar Zyklen mit weniger Annealing Temp. gefahren werden (das begünstigt das annealen der komplementären Sequenzabschnitte der Einzelfragmente), später Zyklen mit hohen Temp. PCR im 50ul Ansatz: 50ng DNA 125ng Primer sense+ antisense 2ul dNTPs (aus 10mM Stock=400 uM pro Nt.) 1ul Pfu Polymerase (2,5U) (muß thermostab. Polymerase sein, AG Brummer: Pfu ultra HF) 10ul 5x Puffer Rest dH2O ! Pfu Polymerase am Schluß dazu, da ohne dNTP’s die 3‘ 5‘ Exonukleaseaktivität der Proof-reading Polymerase die Primer degradiert Einfügen von Mutationen SOP ! 2012 neg. Austausch ein Nt. 12 Zyklen Austausch AS 16 Zyklen bei Insertionen, Deletionen verschiedener Größe 18 Zyklen - 5ul (1/10) vom PCR Ansatz auf Kontrollgel - DpnI-Verdau mit dem Rest (ohne vorherige Aufreinigung, gleich ins PCR fragment (ist nötig um template vector der PCR zu eliminieren, da nur methyl Basen von DpnI erkannt werden): - 1ul DpnI (inklusive Puffer NEB Puffer 4) 1h bei 37°C - Aufreinigung DNA (ev. optional, unter Schulung ist ein pdf:“site directed mutagenesis“, auch hier wie unten im methodbook ist Aufreinigung nicht aufgeführt) - Transformation 1, 2, oder 5µl Achtung Ligation ist optional, normalerweise ligieren die Bakterien selbst, falls aber keine Klone wachsen, würde ich den Schritt einfügen!!!! Britta kommt es häufig vor, dass Ausgangsvektor (PCR template) wieder in den gewachsenen Klonen vorkommt, trotz DpnI Verdau DpnI könnte verantwortlich dafür sein, eventuell Zeit des Verdau’s erhöhen oder Menge des Enzyms!) TROUBLESHOOTING from Stratagene mutagenesis kit When used according to the guidelines outlined in this instruction manual, this kit will provide a reliable means to conduct site-directed mutagenesis at multiple sites using ds-DNA templates. Variations in the base composition and length of primers, in length of the DNA template and in the thermal cycler may contribute to differences in mutagenesis efficiency. Refer to the following guidelines for troubleshooting the recovery of fewer than expected mutagenized plasmids. Low transformation efficiency or low colony number Ensure that sufficient DNA template is used in the mutagenesis reaction. Visualize the DNA template on a gel to verify the quantity and quality. Ensure that competent cells are stored at the bottom of a –80°C freezer immediately upon arrival (see also Transformation Guidelines). Test the efficiency of the competent cells using the pUC18 control plasmid. Ensure that mineral oil is not transferred into the transformation reaction when pipetting the Dpn I-treated DNA. Using the smallest pipet tips available, insert the pipet tip completely below the mineral oil overlay and clear the pipet tip while it is submerged beneath the overlay before collecting the sample. Increase the amount of the Dpn I-treated DNA used in the transformation reaction to 4 μl. Alternatively, ethanol precipitate the Dpn I digestion reaction, then resuspend and transform with the entire sample. Low mutagenesis efficiency or low colony number with the control reaction Different thermal cyclers may vary in ramping efficiencies. Optimize the cycling parameters for the control reaction, then repeat the protocol for the mutagenesis reactions. Verify that the agar plates were prepared correctly. See Preparing the Agar Plates for Color Screening, and follow the recommendations for IPTG and X-Gal concentrations carefully. Einfügen von Mutationen SOP For best visualization of the blue (β-gal+) phenotype, the control plates must be incubated for at least 16 hours at 37°C. Avoid multiple freeze-thaw cycles for the dNTP mix. Thaw the dNTP mix once, prepare single-use aliquots, and store the aliquots at –20°C. Low mutagenesis efficiency with the experimental mutagenesis reaction(s) Add the Dpn I restriction enzyme below the mineral oil overlay and ensure proper mixing of all components (especially the Dpn I) in the reaction. Allow sufficient time for the Dpn I to completely digest the parental template; repeat the digestion if too much DNA template was present. Titrate the amounts of primer and template added to the thermal cycling reaction. Verify that the template DNA was isolated from a dam+ E. coli strain. Plasmid DNA isolated from dam— strains, such as JM110 or SCS100, lacks methylation and is not digested by Dpn I. If mutagenesis efficiency remains low (<30%) after addressing other possibilities, redesign mutagenic primers to bind to the opposite strand of the plasmid. Low colony number or low mutagenesis efficiency for long templates (>5 kb) Titrate the amount of QuikSolution added from 0 to 1.5 μl per 25-μl mutant strand synthesis reaction. For most long templates, up to 0.75 μl of QuikSolution is optimal, but for certain long templates, including up to 1.5 μl of QuikSolution may increase recovery of the desired mutants. Mutagenesis of long templates may require optimization of the amounts of template and primers added to the thermal cycling reaction. Transformation efficiency will decrease as plasmid size increases. Transform XL10-Gold Ultracompetent Cells with up to 4μl of the mutagenesis reaction, and plate a larger proportion of the transformation reaction. 2012
